Multi-Atlas Segmentation using Partially Annotated Data: Methods and Annotation Strategies
نویسندگان
چکیده
Multi-atlas segmentation is a widely used tool in medical image analysis, providing robust and accurate results by learning from annotated atlas datasets. However, the availability of fully annotated atlas images for training is limited due to the time required for the labelling task. Segmentation methods requiring only a proportion of each atlas image to be labelled could therefore reduce the workload on expert raters tasked with annotating atlas images. To address this issue, we first re-examine the labelling problem common in many existing approaches and formulate its solution in terms of a Markov Random Field energy minimisation problem on a graph connecting atlases and the target image. This provides a unifying framework for multi-atlas segmentation. We then show how modifications in the graph configuration of the proposed framework enable the use of partially annotated atlas images and investigate different partial annotation strategies. The proposed method was evaluated on two Magnetic Resonance Imaging (MRI) datasets for hippocampal and cardiac segmentation. Experiments were performed aimed at (1) recreating existing segmentation techniques with the proposed framework and (2) demonstrating the potential of employing sparsely annotated atlas data for multi-atlas segmentation.

Domain Adaptation for CRF-based Chinese Word Segmentation using Free Annotations
Supervised methods have been the dominant approach for Chinese word segmentation. The performance can drop significantly when the test domain is different from the training domain. In this paper, we study the problem of obtaining partial annotation from freely available data to help Chinese word segmentation on different domains. Different sources of free annotations are transformed into a unif...
متن کاملEvaluation of atlas selection strategies for atlas-based image segmentation with application to confocal microscopy images of bee brains.
This paper evaluates strategies for atlas selection in atlas-based segmentation of three-dimensional biomedical images. Segmentation by intensity-based nonrigid registration to atlas images is applied to confocal microscopy images acquired from the brains of 20 bees. This paper evaluates and compares four different approaches for atlas image selection: registration to an individual atlas image ...
متن کاملLanguage Resource Addition: Dictionary or Corpus?
In this paper, we investigate the relative effect of two strategies of language resource additions to the word segmentation problem and partof-speech tagging problem in Japanese. The first strategy is adding entries to the dictionary and the second is adding annotated sentences to the training corpus. The experimental results showed that the annotated sentence addition to the training corpus is...
متن کاملComparison of state-of-the-art atlas-based bone segmentation approaches from brain MR images for MR-only radiation planning and PET/MR attenuation correction
Introduction: Magnetic Resonance (MR) imaging has emerged as a valuable tool in radiation treatment (RT) planning as well as Positron Emission Tomography (PET) imaging owing to its superior soft-tissue contrast. Due to the fact that there is no direct transformation from voxel intensity in MR images into electron density, itchr('39')s crucial to generate a pseudo-CT (Computed Tomography) image ...
متن کاملMulti-atlas segmentation with joint label fusion and corrective learning—an open source implementation
Label fusion based multi-atlas segmentation has proven to be one of the most competitive techniques for medical image segmentation. This technique transfers segmentations from expert-labeled images, called atlases, to a novel image using deformable image registration. Errors produced by label transfer are further reduced by label fusion that combines the results produced by all atlases into a c...
